You should make sure to caution your users that any indication of key mismatches should be a signal to stop what they're doing and find out what's going on. Also WinSCP version 1.0 uses password authentication only, although version 2.0, which was in beta last time I checked can use private keys. I downloaded the beta and gave it a spin and it seemed quite stable.
