You just deploy Xindice war file into Tomcat / Resin / Jetty / whatever, 
out of the box, you will get one database in WEB-INF.
How did you manage to create several databases? Where do you use 
embedded driver? Do you have any code of your own? Do you use 
xindice-embed URLs?
