There is no automatic merge of the two, which is a bit of an annoyance. If I cared more I would have filed a wishlist bug with the maintainer since there is an existing script that does the upgrade, supplied by you, as I understand things. :) Anyway, to the OP: you need to manually merge your changes from '/etc/backuppc/config.pl' to the file '/etc/backuppc/config.pl.dpkg-dist', then rename the latter over the former.
