It's probably the PEAR install system that is requiring the PHP CLI/CGI 
to do its work. You can definitely use PEAR on mod_php5, Apache2 and 
FreeBSD. Its exactly what my server runs. You can always just download 
and intall PEAR packages manually as you need them. Or reconfigure PHP 
to include the CLI in the build, then recompile. I have a feeling you 
can even just build the CLI on its own.
