It could be a checkbox in the node editing page "Don't list as Top Node" or a list of filtered nodes in "configure top nodes block". An example. In our website we use this block to recommend pages to newbies (the block is visible to anonymous users, optional to registered users). But some of the top-5 nodes appear also in the navigation bar, being redundant information for those users.
