I am going to guess that TextExpander does part of its magic by using the clipboard. Which means it probably makes a backup of the current clipboard contents, does some stuff with the clipboard, and then sets the clipboard back to the original contents when it is done. That cycle would cause there to be another entry in the clipboard history, much like pressing ⌘C would do. If I am at all right about this, then both QS and TextExpander are functioning as expected, and your best recourse would be to ask TextExpander to tinker with their method.
