There are options you can set for the proxy.

[proxy]
use_proxy = OFF
proxy_string = CONNECT %s %d
proxy_string_after =
proxy_port = 6667
proxy_address =
proxy_password =

I'm guessing that irssi supports piping irc sessions over a SOCKS  
proxy using those settings, but I've never tried it.
