As far as I know, nothing; the paths in inn.conf should always be used.  
However, a home directory can be a convenience to the admin, so even when 
I scatter things all over the place, I make a home directory with symlinks 
to all the traditional ~news/* subdirectories.  (The documentation uses 
~news/-based paths fairly widely, but as long as you're willing to adjust 
them in your head, that shouldn't be a problem.)
