If your setup looks something like this:
192.168.1.0/24 -> .subnet1.mydomain.org
192.168.2.0/24 -> .subnet2.mydomain.org
192.168.3.0/24 -> .subnet3.mydomain.org
(so you might have hostA.subnet1.mydomain.org, etc)

Then each dnsmasq server can direct queries about subnetX.mydomain.org
to the correct server.

See this part in the conf:
# Add other name servers here, with domain specs if they are for
# non-public domains.
#server=/localnet/192.168.0.1
server=/subnet1.mydomain.org/192.168.1.254
