Do you have both Vorbis comments and ID3 tags in the FLACs?  FLACs
should really be limited to Vorbis comments only or else you get
weirdness just like you're seeing here.

You can delete the ID3 tags while keeping the Vorbis comments in
Mp3tag.  Be careful, if you load any MP3s into Mp3tag when you do this
it'll happily delete their tags as well.  Check
