I re-downloaded Flac and Eac, and set the compression parameters as
suggested. EAC reads the file, writes it as a .wav and then fires up
flac. However flac doesn't seem to do anything, and - when I test it
using only one track - it (EAC) reads on the bottom of the screen '1
compression task left'.
Any ideas?

I'm not moobaa, but when I have duplicate tracks, I just make a softlink
from one to the other. If they are identical, I just pick one. If there
are audible differences, I pick the one that sounds better (from an
engineering viewpoint). If they are two separate takes, like both
a studio and a live version, I usually keep them both.

Have you by any chance got the compression tasks in speep mode? I'm
not in front of EAC right now so can't point you at it exactly, but
there is a setting (buried under Tools, I think) which allows you to
queue up compression tasks for later so as to avoid loading up your
processor whilst ripping.
