I think it's safe to say that the autotools were not written with Windows users in mind.  In fact, they were probably written in blatant defiance of Windows  :-)

FWIW, I don't like them all that much either, but they're pretty flexible, and they do have the advantage of not requiring any dependencies for the end-user.  If cmake (or scons, or any of the other alternatives) grows to be more universal, then I'd be for eliminating the autotools build.  It's possible cmake will get there soon.  Like svn, I've seen a lot of projects migrating over to it lately.
