Do you put the call to $self->template->config inside of your
application's setup or cgiapp_init methods?  Or is it outside all
methods?

If it's outside all methods, try putting it in your cgiapp_init.

Basically, the $self->template object gets re-created on every request,
so you need to initilize it at the beginning of each request too.

(However, in case you were wondering, the underlying TT object is cached
between requests.)
