Yes I see what you mean, my instructions are confusing.  Let me try again.
 
Before I try to explain my older message.......
 
Camila does your project have in input directory?  Check if there is a start.in file there.  That file is the tempplate that will be copied to your output dir start script.  If you modify the start script in "output", it will be over-written,  but the input/start.in file should be preserved, and copied to the output dir.  Maybe start.in is the place to put your CLASSPATH info...
 
 
Anyway,   I don't use the make and output/start method  to build/run my application, so this is the alternate method I mentioned before.
 
1.  Create a  new startup script file that adds your jars to the CLASSPATH Variable.  In my example the File Name is: start_multiserver.
 
2.  Add the activation Jar, and the mail jar or whatever other jars you need for your application to your CLASSPATH variable, and export it.
 
3. You are correct,  the last line starts the Enhydra multiserver application server.
 
For the last line,  it will probably look for your mulitserver.conf file in the c:\usr\local\enhydra3.1\ directory.  But you can specify the config file on that command line for example:
 
c:\usr\local\enhydra3.1\bin\multiserver path_to_your_multiserver_conf file.
 
In my case,  I use a seperate config file for my app, and I store it in the \enhydra\apps directory.  Then I use the multiserver admin console to install the application, and update the main enhydra multiserver.conf file. 
I hope I am not confusing you,  I understand your frustration.
