The iPod will continue to draw all of the power necessary to run the hard drive and other bits off the computer's power bus, and will only start to suck on the battery once it's physically disconnected from the computer. Do you have the clock enabled? The clock's been a bit of a protagonist in battery drain in the past. Also, does the ambient temperature where the iPod is drop to some pretty severe levels? Normal room temperature variations are fine, but if it starts getting really cold, you'll find the battery will lose power. Sorry for the strange questions, I'm just clutching at straws trying to figure out any other possiblities for the power drain...
