I've submitted bug #21797 which adds support for the AT90PWM316 to avrdude.conf.

When this patch is applied, could you also look at bug #21663 which
fixes the EFUSE for the AT90PWM2, AT90PWM2B, AT90PWM3, and AT90PWM3B
parts.
