I'm using openct-0.6.2 without pcsc-lite.
I see that the function

kaan_perform_verify() in ifd/ifd-kaan.c

implements pin entry via the pad but I don't know
how to make this capability known to opensc.

The command openct-control status returns

Thus the display and the keypad are recognized.
But what can I do to get the SC_PIN_CMD_USE_PINPAD flag
set in data->flags?

Pinpad support is a hot development issue. So first of all I guess you have to use a development snapshot to get some results (they may be better or not... ;)). The next question is what driver you are using. The PCSC reader interface in OpenSC do currently not support pinpads. I have had some successes with CT-API on Windows, just in case Kobil supplies a CT-API driver for Linux I'd burn to see wether CT-API works on Linux.
