Richard,

* first, to compile tramp, I need an emacs which doesn't have a space in
its name. "Aquamacs Emacs.app" (and "Aquamacs Emacs") have spaces. I've
tried enclosing in quotes, escaping with '\', but in order to get it to
compile, I had to rename the .app package to "Aquamacs.app", and then in
Contents/MacOS, I had to copy (I used ditto, just in case) "Aquamacs
Emacs" to "Aquamacs". However, this seemed to let it compile.

* in order to run `make install`, I had to link the "Application
Support/Aquamacs Emacs" folder, because (again) of the spaces in the
name

These are bugs in the Makefile that comes with Tramp, or a problem with your specification of the path in the EMACS variable.
In the case of Makefile bugs, it would be good if you could report them to the Tramp authors so they can be fixed.

* `make install` puts files in $PREFIX/share/emacs/site-lisp. I moved
the site-lisp folder up to the top level of "Application
Support/Aquamacs Emacs", but even after running `(require 'tramp)` in a
scratch buffer, the version of tramp was reported as 2.0.55.

What version of Aquamacs are you using?
If it is the latest release 1.1 or the CVS version, what is the value of `load-path'? (Type C-h v load-path RET)
