Yes, sorry, too much newbie for Aquaemacs :-)

I've changed my preferences.el adding (as Thomas said):

(Setq mac-command-modifier 'meta)
(setq mac-option-modifier nil)

And now, I had META key bind to Command Key and my Alt Behaviour is normal (So Alt - 3 is #)

Sure. You're not supposed to edit that file manually. I think there's a message at the top of the file.
Use Preferences.el for manual preferences. See also the manual and the FAQ.

In Preferences.el:

(setq mac-command-modifier 'meta)
