I location like ~/.emacs.d is quite common on Unix systems. That doesn't make it a useful place to put use-specific configuration files. OS X offers a better location, which is why Aquamacs expects these files there.

However, ~/.emacs will still be read in Aquamacs, and as long as the paths are added to the load-path, any other path can be used. There is no difference in the commands needed for Aquamacs and GNU Emacs to load files. Aquamacs wants to be backward-compatible in that case, at least up to now.
