The Preferences.el file is now without errors - I can load it after
Emacs has started by doing a M-x load-file and then everything works
as I expected it to.

You shouldn't have to do that.

Before loading the Preferences.el manually the *Messages* buffer says:
Loading mic-paren...done
(/Applications/Emacs.app/Contents/MacOS/Emacs)
For information about the GNU Project and its goals, type C-h C-p.
Quit
Quit

Ah, there's the problem -- you're starting up GNU Emacs, not Aquamacs Emacs, which resides at "/Applications/Aquamacs Emacs.app/Contents/ MacOS/Emacs". That's why you're having to load Preferences.el manually: at startup, GNU Emacs looks for a file called ".emacs" in your home dir. So apparently you've installed them both. Go to your /Applications directory and drag the "Aquamacs Emacs.app" icon onto your Dock and start it from there. Aquamacs Emacs will find your Preferences.el file at startup.
