The file/directory permissions for MySQL are simple:

If MySQL is running as a service, then the service account (usually
SYSTEM) needs full access to the MySQL directory structure. That's it.

The IIS accounts do not need any access to those files, because they are
not doing the writing, the MySQL service is. This is the nature of an
SQL server.

What ever user account you are using in MySQL to connect with will need
*MySQL* permissions to the database/tables you are trying to manipulate.
