InnoDB made MyIsam DELETE's slow

Hello,

Our problem is that the speed of DELETE's became very slow after
installing InnoDB.

For MyISAM, the table data file is just truncated to 0 after DELETE FROM
table; isn't it?
But it seems that system scans the whole table - and file is not
truncating.

We have MySQL 3.23.48 running on FreeBSD 4.4 with LinuxThreads
installed. May be it's because of LinuxThreads?
