I cannot seem to access the newly created user folder (in zope) due to a permission denied error.

Looking at OGo's output from a terminal the following is observed;

... looks all good ...
The following output is upon accessing the newly created user folder in zope
----------------------------------------

... also looks good ...

Unfortunately with XML-RPC being a non-REST protocol you don't see much valuable info in the logs.

1. I did not know that the postgresql adapter was time sensitive and running in MET despite having OGo set to GMT in all defaults?

You are starting the xmlrpcd as root and probably configured GMT in the ~ogo users defaults.

2. Im not quite sure if the warning message is an issue here or simply a nag prior to defaulting?

Its an issue, especially if you have different settings between the daemons. But it doesn't matter for your current problem.

3. As its using the 'defaults' its seems to want to create a path as follows;
OGo BaseURL: '<_NSAbsoluteGenericURL 0x082dd124: 'skyrix://linux.local/default/'>' which probably is the incorrect URL

The URL should be OK. Its an XML-RPC internal URL which you can ignore.

Finally, is there a setting to turn on additional error loggin for xmlrpc?

Since there are no errors ... You can trace the XML-RPC packets by enabling -WOHttpAdaptor_LogStream YES.

Im kinda in the dark here on this one. If anyone could shed some light on this it would be appreciated.
