Sharepoint sets permissions at the document library level.

Sharepoint Portal has more granular options (directory or file level).

Does anyone have experience with implementing document level security with Sharepoint WSS/SPS?  If we have documents tagged with document classification information (e.g. confidential and/or role xyz), can Sharepoint interpret the tag and restrict access to the document?
